In the tv program ncis the fbi seems to always have control over ncis investigation. In real life is this possible for the fbi to tell a military investigative agency what to do?

Well, yes. The Federal Bureau of Investigation reserves all rights to investigate and over power if they think a civilian may be a victim or involved. Also, if they believe there is more to it.
The Military respond to the FBI, NSA and Homeland Security just to name a few.
The navy is the main one who monitors our men and women. But they can be over-ruled in a heartbeat by the government.
